Hello, Thanks for the question. The practice of hosting multiple domains under a primary domain is common in the hosting industry. Indexing is generally controlled by using a ROBOTS.TXT file that keeps search engines in check. You can also provide a sitemap for each website to search engines to properly show the indexing of your website. However, when search engines are crawling your site, references in a search engine would only refer to pages for that specific website. It would not affect the other directories which would never be referenced in that domain. If you want to hide a "connection" between the domains (there wouldn't be one unless you're sharing files between the two websites), then you can use the ROBOTS.TXT file to limit what a search engine can see in your website structure.
