Can I install a seperate joomla on my sub domain?

I'm currently using Joomla on my main domain. I created a sub domain and want to know if I can install a separate joomla on it. The template I purchased has joomla setup included within the template. It states that if I don't do it this way the photos and other items will not load. It also says it will overwrite joomla if I have it already installed.

So will the sub domain act like a clean fresh start so I don't loose the site I've started on my main domain?
