Hello MtKuile, and thanks for your question. All MySQL database connections happen on port 3306 on the server, and there is not a separate Secure MySQL instance. If you use either a dedicated or shared SSL certificate for your account, then you can simply force your website to use https and that would in-turn also encrypt and secure the data your scripts are pulling in from the MySQL server.
